Don't overlook the Inventions, Sinfonias, and the French Suites
The French Suites are awfully nice

Would some works from the Anna Magdalena Notebook also be appropriate? Specifically, the pieces which weren't written by Bach.

It's really more about what I'm capable of playing at this stage. I hope that there will be many Bach pieces in my future as I (hopefully) improve over time. smile

Would it be okay to submit all the 2 part inventions as one set?

That would just present a problem for the maximum file size. Unless you play them very fast wink

you can submit more than one audio file - if you want to submit all the inventions you might break them up into twos, or something like that
