How would one notate the use of a superball mallet for this effect?

For the superball, there's no standard notation. I'd probably just write "superball" above the start of the passage in question (and whichever beater you want at the end of it - soft or hard bass drum beaters, timpani mallets, wooden sticks: it makes a huge difference on the bass drum), and if you want to be more specific, follow it with a wavy line to give some kind of pitch contour, or leave it to the performer.

As for head vs. shell, it depends on how often you're going to do this. If playing on the shell happens occasionally, use a different notehead; if you use it with the same importance as playing on the head, I'd consider writing the part on a two-line staff.

And finally, since there's no standard here, always explain your notation, either in the score itself (if there's space for it) or in a preface.
